aftermarket and parts will be depreciated based on the time they have been on the car. You will never recoup anywhere close to what you've put into it but if you do a fair amount of the repair labor yourself you should come out o.k. Remember, they are totalling the car because they believe it will cost more in parts and labor to repair it then what the car is worth, i.e. the NADA value + any mods.
I went through this 3 years ago. I got a settlement for 9k for a stock Z and it cost me ~7.5k to repair the damage. I did alright since I was able to do some of the repair work myself, otherwise I probably would've broke even... maybe.
